Bythopora was named by Miller and Dyer (1878). Its type is Bythopora fruticosa.

It was assigned to Trepostomida by Sepkoski (2002); and to Batostomellidae by Bassler (1911), Bassler (1953) and Ernst and Carrera (2012).
