Protohydrochoeridae was named by Kraglievich (1930). It is not extant.

It was reranked as the subfamily Protohydrochoerinae by Prado et al. (1998).

It was assigned to Rodentia by Rusconi (1934); and to Hydrochoeridae by Prado et al. (1998).
