Crotaphytus was named by Holbrook (1843). It is extant. Its type is Agama collaris.

It was assigned to Iguanidae by Cope (1875), Hay (1930), Estes (1983), Carroll (1988) and Frank and Ramus (1996); and to Crotaphytidae by Hollenshead and Mead (2006).
