Aphrosaurus was named by Welles (1943) [Sepkoski's age data: K u K Maes-u Sepkoski's reference number: 2]. Its type is Aphrosaurus furlongi.

It was assigned to Alzadasaurinae by Welles (1962); to Elasmosauridae by Welles (1943), Welles (1949) and Carroll (1988); to Plesiosauria by Sepkoski (2002); and to Weddellonectia by O'Gorman (2019).
