Mesoclupea was named by Ping and Yen (1933) [Sepkoski's age data: K l]. Its type is Mesoclupea showchangensis.

It was assigned to Clupeidae by Ping and Yen (1933); to Pachycormiformes by Sepkoski (2002); and to Ichthyodectiformes by Cavin et al. (2013).
