Aphanepygus was named by Bassani (1879) [Sepkoski's age data: K Ceno-l Sepkoski's reference number: 1066]. Its type is Aphanepygus elegans.

It was assigned to Halecostomi by Bartram (1977); and to Amiiformes by Sepkoski (2002).
