Prorotodactylus was named by Ptaszynski (2000). It is considered to be a form taxon. Its type is Prorotodactylus mirus. It is the type genus of Prorotodactylidae.

It was assigned to Prorotodactylidae by Ptaszynski (2000); and to Dinosauromorpha by Brusatte et al. (2011).
