Morganucodon was named by Kuehne (1949).
It was synonymized subjectively with Eozostrodon by Jenkins and Crompton (1979).
It was assigned to Brasilodontia by Bonaparte (2012); to Mammaliaformes by Luo et al. (2001), Bi et al. (2014); and to Morganucodontidae by Clemens (1980), Carroll (1988), Kielan-Jaworowska et al. (2004), Butler and Sigogneau-Russel (2016).
