Paradoxomys was named by Ameghino (1885). It is the type genus of Paradoxomyidae.

It was considered a nomen dubium by Candela (2005).

It was assigned to Rodentia by Ameghino (1885); to Paradoxomyidae by Ameghino (1889); and to Erethizontidae by Vucetich and Candela (2001).
