Eobaatar was named by Kielan-Jaworowska et al. (1987). Its type is Eobaatar magnus. It is the type genus of Eobaataridae.
It was assigned to Eobaataridae by Kielan-Jaworowska et al. (1987), Hahn and Hahn (1992), Kielan-Jaworowska and Hurum (2001), Hahn and Hahn (2001), Kielan-Jaworowska et al. (2004), Badiola et al. (2008) and Badiola et al. (2011).
